I'm not sure what I did wrong but my IP 6000 is stuck installing the BootROM file over and over again and just keeps formatting file system again and again. Did I brick my phone somehow during the upgrade process? All files needed are present on the server and it's not complaining that the BootROM is bad.

Your post was moved to the correct section. A good starting point is usually to state what software version the unit was on and what software version you want to get it to.

Upgrading to the new Uc software 4.0.x requires certain files that most users ignore and therefore the upgrade fails

This is all described in detail in the FAQ and the document that is highlighted when downloading the new software.

Checking the log should tell you why the phone does no longer load the software.

Sounds like there's some need for Polycom to reorganize their upgrade process if there's some files that most users ignore. I'm running 4.4.0 BootRom and trying to run 4.0.9 firmware.

They process is pretty well documented but some users chose to ignore the guides and missing important files
